Turns out: It's all working! Try "file://~/my/file.gmi" and the perceived problem disappears :-)
It also turns out, that Tim has changed the bookmarks page such that the file bookmarks did indeed disappear, too!
Unsurprisingly it also turned out, that the onboard info documentation is well worth consulting :-)
So big thanks to Alex for his nice reply by email --- I'm a happy elpher user again.
