when i read that I thought it is odd that some fedi sites have their internal chat (like Pleroma) and a general one would actually be a good idea

yes. Firefish, too.
But I'm not sure that the ActivityPub protocol is well suited for that. Guess we'll see

if the service is based on the Signal protocol I wonder if it uses Fedi contacts and then establishes a connection between them by other means.

diaspora had the chat embedded in the web page. that was actually a jabber client. on same server i was running a prosody server with two diaspora specific lua modules. one plugin was getting contacts of diaspora user from the database and constructing the roster (contact list) for the diaspora user. other would authorize the jabber user by looking up such an account in diaspora dbatabase.
diaspora now removed this feature, and not many servers used it.
however i still run one of the plugins, and authorize diaspora users in prosody.

I really like what the author of pixelfed does, but for some reason he seems to reinvent the wheel occasionally, if the chat is xmpp based, it would be great, otherwise i am not sure (I guess we will have to wait)
Sup — TLDR: annoucnment of a new fedi based (and Signal protocol based) IM: "sup. is an open source encrypted fediverse instant messenger, similar to whatsapp, made by pixelfed. The beta will be launching later this month, and btw most fediverse accounts will work, not just Pixelfed 😉" It will be Signal protocol based [https link]
