There are two relevant #XEPs touching that:
XEP-0393: Message Styling (xmpp.org/extensions/xep-0393.h…) is vaguely similar to markdown, but not the same. It is supported by multiple clients.
XEP-0394: Message Markup (xmpp.org/extensions/xep-0394.h…) seems to be preferred by most developers. In theory, a client could accept "proper markdown" as input and internally convert it to message markup. I'm not sure, but #prose by @prose might do something like that.
