So from an initial view, I love all the hard work you are doing but I am very pessimistic about this. I both respect the intellectual honesty and am puzzled by the marketing of actually calling it seo-comments. You have to be aware that this is gonna hurt your rank in Google searches.
The main sub I moderate is /r/CFB, and we have a large quorum of regular users and a huge periodic influence during games of users who aren't logged in. I can say with some certainty that the change as you suggest will cause confusion and a decline in their user experience. We won't do this if you explicitly tell us not to, but for the time being until this is developed as a much more mature system, we're adding the following line of code to our CSS:
.seo-comments+.spacer #siteTable{display:none}
We do appreciate the advanced notice and hope you understand the situation we've been put in.
