Seriously. I started playing with Blue version, but there's no doubting that Ruby & Sapphire introduced the best features. Plus, Groudon was such as badass!!!

Edit: although, Crystal version introducing the moving Pokemon sprites was PRETTY fucking cool...

Crystal was the most advanced Pokemon game until the Gen 2 remakes. It had:

1. Multiple regions (only gen to do this...?)

2. Day/Night cycle

3. Properly done time-based events

All of which were not added back until the remakes. It also introduced for the first time:

1. Choosing between playing as a boy or girl

2. Animated Pokemon sprites in battle

3. Route names pop up when travelling

4. *Lots* of small side quests, IIRC

5. Online battling (The Japanese version supported linking up to mobile phones and dial-up battling people)

Also this is more opinion than anything else, but Gen 2 had a very awesome and diverse environment, the best music (because it was before the awkward MIDI-phase Pokemon seems to have gone/been going through), the best game and level design, and generally the best story in the main series (although I haven't played BW/BW2/XY yet).
